I am trying to apply various icon packs via theme engine but none of them seems to be working. Any workaround?

Are you using any launcher? Many launchers have their own icon pack theming.

Try a clean flash, sure it's linked to a theme or something similar.
Icon pack is dynasty from playstore

I installed opengapps and it removed the default launcher with google now launcher.

It's not uninstalled. Just remove google now "default app" from settings/apps.

It's only showing "Google App" in settings/apps and not letting me uninstall it. It's only giving option to force stop, disable option is also greyed out

Ok, sorry don't have lot of time, but do the following
Download opengapps pico or similar
Reboot recovery
Wipe system and cache
Flash ROM
Flash gapps
Wipe factory reset

Reboot,
Tell me!

Stability still the priority. Enabled call recording on the device, you still need external mod to make it work (which we don't support) but at least feature is enabled.

That's what the latest CM13 build is based off of, so it should be fine.
