Took a few days to finalize, so here's how I got my Stock, rooted Note3 on 4.3 up to (the current Marshmallow 6.0.1) date.
(* Your Mileage may vary. This worked for my phone, it *may not* work for yours. I am not responsible for any negative issues that may occur on your phone. I just want to share what worked for me for this specific upgrade path *)
From Note 3 (SM-N900T *ONLY*) 4.3 Rooted Stock With stock recovery:
*** FILE PREPARATION PHASE ***

({the following 4.3 restore process is **ABSOLUTE SPECULATION** as I have **NOT* done this: follow at your own risk } in case of catastrophic botch, to restore your original 4.3 TWRP backup, I think you: DOWNLOAD Mode > ODIN > 4.3 Stock Rom > Reboot > Power Off > DOWNLOAD Mode > ODIN > Flash TWRP 2.8.7.0 Bootloader 4.3 > Reboot > Power Off > RECOVERY Mode > Format > Restore original 4.3 backup > Reboot > Wait 20 mins for your restore to settle.)

Copy the contents of your Internal Phone storage to a backup source (*PC, external Hard Drive, etc)
(Yes, this *will* take "forever". DO IT ANYWAY. In case the upcoming TWRP backups fail or are inaccessible, you have the actual files copied and backed up somewhere and easily accessible.)
*** INSTALLATIONS PHASE ***
DOWNLOAD Mode > Odin > Flash TWRP 2.8.7.0 for KitKat 4.3 (In case I need to come back to my original 4.3)
Reboot > Power Off
RECOVERY Mode > TWRP Backup to External SD Card
Reboot > Power Off
DOWNLOAD Mode > Odin > Flash TWRP 2.8.7.0 for KitKat 4.4
Reboot > Power Off
DOWNLOAD Mode > ODIN > Install Stock Lollipop (with FOL1) ***find .tar or .md5 file!!!***
Reboot > Android Lollipop Upgrading process > Let sit for 15 mins > Power Off
DOWNLOAD Mode > Odin > Flash TWRP 2.8.7.0 for KitKat 4.4 (because Lollipop replaced Recovery)
Reboot > Power Off
RECOVERY Mode > TWRP Backup to External SD Card (because I'm paranoid!)

YOU NEED TO AT LEAST BE ON A 4.4 BOOTLOADER
BACKUP YOUR APPS
MAKE A NANDROID AS WELL
BACKUP YOUR INTERNAL SD
Boot to recovery
Format Data (not just Wipe)
Format System
Format Cache
Install Rom
Reboot
Wait 15 minutes
Install relevant updates
Reboot
Setup, and make sure to select 'No Thanks' to Samsung
Add your Provider APN
PROFIT!
