i use DWTL model ,i installed Skyline V-2.1 and flash patch_boot.img with twrp ,but system build bumber show 1.24.1405.4 9.0g Instead of 1.24.1405.7,system prompt me update to 1.24.1405.7

You must not flash patch_boot.img because this rom is build in patch_boot of version 1.24.1405.7.
You must format data first with twrp and install this rom.
I tried to do that,but when i boot system, it will be show an error:system isn't responed.
I use pixel lockscreen,chrome and gboard.
I always format data before install rom.

Dumb question; i want to dirty flash this rom with the same version to reset ROM's kernel. Can i do this whitout any problem or do i need to follow each step as described in OP?

If you want to use stock kernel on this,you colud flash clean this rom.
This rom has choice three kernel on aroma option.
I think so dirty flash rom may be found some bug.
No,but you can flash patch_boot.img and then reboot system to fix it.
I don't think so cause Google bought HTC so the gallery, and music are from Google, I tried to install HTC gallery but doesn't work on this phone.

What is the long reboot thingy on OP? it's only on first boot or all reboot?

Now,It's no problem on first boot devices.( OP has a problem with time on first boot devices. )

Yes all custom roms take time on 1st boot.
For mods you can ask leedroid to help you integrate some
google play store was not working when i was installing cleanslate + root
