.you can't compare some featuring of custom and stock, we don't have moto source to build we make our on of course using qcom related but that is not the perfect one, Moto apparently doesn't need to released all thy source so we will never have they audio display media, because of that some things need a lot of work to make it happen.
Don't use moto stock file to compare it will not be successful because we change a little to make things work.
I can't test this type of thing I don't use those app so test the attached if not good try to play with the files maybe use the shamu file as example, and maybe is need to change others files like "audio_effects.conf", "audio_platform_info.xml" and "audio_policy.conf"
try the file attached and let me know the behavior, share a log.zip using the log tool of mod kernel adiutor so I check after...
I dirty flashed the later build but do not have the problems you ate having. I made a phone call today and I was heard just fine, and I had no problem hearing the person I calledAfter clean install, phone calls coming in but can't hear or be heard from other party. Settings?

Which Moto app are you missing? Don't say Moto Display or we'll hit you. Quark Ambient Display is the replacement for that, works with the IR sensors just like Moto Display. (if you need help setting it up, just ask or look here.)How difficult would it be to implement the Moto Apps/functions into the ROM?
Would permissions and other stuff developed by other users for marshmallow work with nougat?
Also Moto Voice is OK Google. Other than that, which Moto app can you not download from Google Play and install?But Ambient Display is exactly Moto Display, except for the style notifications are displayed. Aside from it not working for you (which I honestly have no idea why. You might need to clean install (the ROM).), they do exactly the same thing. Functionally, they are no different. Unless there's a feature I'm not remembering, Moto Display doesn't have anything different from (any Quark CM-based ROM's) use of Ambient Display.
Stock lollipop's Ambient Display made no use of the IR sensors, nor did it wake when the device was moved, but (any CM-based QUARK ROM) does both.
The only difference is aesthetics.

Be Aware some app will not work
I have not tested Gallery because it conflict with theme app (please use another gallery app like QuickPick It gets integrated by camera app just like the default gallery.
Moto email, it install but doesn't let use the app.
Moto voice, it just not install.
All the rest available Moto app seems to be working.
Be aware I will try to fix this app on the future but i don't give any prediction of when, this is not my priority this is a CyanogemMod base ROM not a Motorola or google , any user can use google and search a way to fix this problem, if any one do let me know I will check and made the change so every one can have all available apps working.

Or do you just not know you can? I assume @NepoRood put the same @bhb27 Moto app flags in for this ROM as for his Marshmallow Bliss ROM? If he hasn't, then sorry for any misinformation.
This below is from RR 6.x, but I'm only quoting it because @NepoRood did the exact same thing for his Marshmallow Bliss ROM. @bhb27 lists the couple that do not work, but almost all do work.
All the moto apps are available from Play, some may or may not work/install due to conflicting apps already baked into the ROM. Only way to know for sure is to give them a try. I know the Moto Camera and Verizon VVM work...Sorry, I'm just trying to find out as I haven't tried the rom yet. I will when I have some spare time.

And also since I only used Moto Voice, does the Google Voice read and talk back to you for example when you drive? That's my main concern.

I have had no such problem and I've made several callsWhen you are going to make a call simply the network signal drops, I have already changed the operator and the same problem.
