Have you tried doing a factory reset and reflashing the rom? I had some issues on 3.6 and was able to fix it by doing that and then restoring files with TiBu...
No I always dirty flash an upgrade
Ofcourse I know that's an option (probably the best) but that always is a hassle before everyhting is back to like it needs to be.
So I always try to avoid that, but maybe need to try that
You're not the only one with issues.
After some time my OnePlus One is lagging and I can't even text. Have to reboot manually to fix it.
I'm on clean flash. I'll try to logcat when this happens again.
I had a really strange one yesterday. Rebooted my OPO and when it restarted, half my apps had gone missing. They just didn't exist any more.
This was a dirty flash of v3.7 and I ended up doing a complete clean flash and rebuild. Never had that happen before.

I'm using stock 3JL and sometimes after a reboot my dialer app goes missing. Not sure why this is happening, I cleaned flashed twice now and still.
I had clean flash by wiping cache+dalvik cache+data+system. I have no idea why its wont bootup. Stuck on boot logo and after few times its going to twrp automatically.
When you wipe cache+data+system, you literally erase everything on your phone except for your bootloader. Meaning, you erased your ROM, all your pictures and personal data, backups, everything. Your phone is now a blank device. You're going to need to try to transfer a ROM onto the phone (I'd recommend copying via ADB) and install it before your phone boots to anything now. At least it will be a perfectly clean, fresh install

Yeah, I feel you there, I usually have to devote a couple hours to get everything back to the way that I like it. But, on the other hand, it's the only way I can guarantee that everything is perfectly functional every time. I have had some good luck with dirty flashes in the past, but more often than not I develop SOME sort of annoying little glitch.
This most recent dirty flash seems to have gone just fine, but before that when I dirty flashed from 3.6 to 3.7 I did get some gremlins, so I reverted to a clean backup of 3.6, reflashed 3.6 after tweaking a couple problem apps, and then upgraded to 3.7 after a backup of my tweaked configuration and so far everything is smooth as butter.

I'm having issues with proximity sensor. Screen don't turn off during calls. I read on xda that it's related to modem. Is it really? Which modem should I flash?

This is a great build.. Thanks for that.. How can I remove Google search bar from homepage? .. It's irritating.. Whenever I tried to double tap status bar it popped out..

Important Notes - Due to how this ROM is setup, a wipe is recommended BEFORE flashing if coming from another ROM
If your are updating, then nothing extra is needed during flashing as the update script wipes what is needed, unless other wise stated in the change log

F2FS users - Attached zip includes a modified updater-script that needs to be added to the ROM(overwrite updater-script in META-INF\com\google\android folder), which will format the system partition as F2FS
You will also need to overwrite the boot.img with a F2FS compatible one or you can flash it after flashing the ROM

How to modify the battery saver script?
(requires knowledge of how to run terminal or adb commands)
These are the available commands to set parameters. To check what the available commands are for each, type available after the command
For ex.
cpu available
To check what the current settings are
cpu status
To verify what the cpu is currently set to

To reset the script back to stock
cpu default
To disable the script
