Hello there, sorry that i didn't read this sooner, but i hope you've got it done, if you haven't then this is what i did:

The idea here is flash your phone back to its stock version Kitkat (23.0.A.2.93), Root it, then flash to MM from there via recovery.

Step 1:
In order to go back to KitKat (regardless of your current phone version), download the firmware here in this thread:
http://forum.xda-developers.com/z3/general/guide-rootrecovery-how-to-root-install-t3017056
Then root it with Flashtool, remember to wipe cache and user data.

Step 2:
The same thread will also teach you how to root your phone with the tools provided, namely (grieroot). Just follow the steps there. Do take note that it may take more than one try to successfully root it, so try a few more times!

Step 3:
Again, still on the same thread, install recovery and follow the instructions.

Step 4:
After installing the recovery, download the rooted MM zip firmware from this person's thread:
http://forum.xda-developers.com/z3/general/6-0-1-23-5-0-570-prerooted-recovery-t3362790

Copy the zipped firmware to your SD card, launch recovery, wipe user data and delvic cache, then flash the zip files from your SD card... and viola! welcome to your rooted MM.

Did the repair give you marshmallow

Yes.

I made an pre rooted marshmallow like I have done before with KK/LL. But after flashing the marshmallow firmware, the recovery didn't worked and the phone didn't start (bootloop). After that, I used the repair mode.

I have read right now, that's dual recovery didn't work, but TWRP work.
