I followed one of the guides to upgrade my device to Marshmallow. I had a rooted, unlocked bootloader. It worked but I'm getting this error and I'm wondering if I installed it incorrectly. What can I do to remove it? Or should I not care since everything is still working.

If you're seeing that when the device first powers on in the top corner, I'd say just ignore it. I had that start showing when I unlocked my bootloader in August 2016 and the device has been working well since then. I would suggest for you to create a backup using Flashfire or similar while everything is fresh and working well.
