1. Apply default theme
2. Move Theme.*.json from data/overlays/trialjson to data/overlays/usersjon
3. Reboot. If you don't do this step it will only show in Theme chooser as a trial theme

Keep Stock Icons
1. Using a file explorer, go to data/overlays/jsonfiles/userjson and find the theme you want to keep stock icons
2. Make a backup in a sub folder
3. Open file and hit the edit button!
4. Look for this line a little ways down:*"appicon":"com.*.appicon"*and delete it!
5. Save file and reboot!
Mixed Themes
Mix and match the json lines from different themes. Make sure there are no duplicate themed items

I will try making a tool which allow you to remove selectable themes like icon, keyboard etc.. as many of us don't like some part of theme.
It's bit difficult as we can't make universal changes. because for that choice varies individually and depends on installed themes.
What about making an app that reads the json files of the user's currently installed themes, then allows the user to create a new theme (json) by picking components of the currently installed themes? Alternatively, you could let the user choose a theme as a base, then remove, replace, or add components.
Would this be possible?
Edit: I'll assume it's possible, but difficult as you said.

Changes made by this mod is very clear and as soon as you select remove mode from application, it does restore it same as before you applied this mode. So even you getting any issue after removing this mode, it's not bcoz of this.

Sorry doctor for blaming this mod maybe i missed something. I'm sure that I follow the instruction step-by-step and remove mode before apply the theme. Anyway i will try to discover again for this problem it might be my mistake.

Remove mode and reboot device. If you are not able to see A series themes on theme store - It has restored perfectly.
BTW
If you change DPI (more than stock) that also can cause S Note FC
