It happened a similar thing to me. After an update S2A disapeared (rooted phone). I tried to install it again via AAAD or AAease and both apps crashed. I solved it using ApkRenamer from github. Follow the instructions and you'll be able to renme the package and then S2A will be shown again in AA.

Download it. Unzip it in your computer. Make sure you have Java 1.8 installed in the PC. Place the app you want to modify in the in folder. Execute the start file and answer the two questions (enter a new name for the app [remember to put .apk after the new name]; enter a package name [usually you have to name it as com.the new package name] . In less than a minute you'll find the new app in the out folder. So easy!

I did as you said (it's not that difficult) but got error

Cant find 9patch chunk in file: "drawable/_xpopup_shadow.9.png". Renaming it to *.png.

any ideas?

It lets me change the apk without a problem, it installs fine, but my problem is that it doesn't show up in AA, I think the problem is MicroG
for it to show up in AA, direct install (sideloading) is not enough, it needs to be installed with a special flag to make it part of the Google Play Market.
You can use AAEase to do that, just use the install option further down.
There are other tools that can do that too.

I have tried with EAease, also Kinginstaller and even "pm install -i com.android.vending /data/app//-------/base.apk"
Without any result.
I keep trying.
When I install another gps (Here Wego, Osmand...) it does not appear in the AA launcher either

I have renamed https://github.com/dvaoru/ApkRenamer to Osmand app --> Gogo and Screen2Auto --> Espejo
I have installed AAease 0.6.2 and have installed the renamed apps Gogo (Osmand), Espejo (Screen2Auto) and AA AIO Tweaker.
With AA AIO Tweaker I have tried to patch the applications but it gives me an error, I have attached a log in case it helps.

You don't need AA AIO Tweaker to patch the apps

You need to install the repackaged S2A by help of eg AAEase

not having the original GPlay store, could it be the problem?
Don't know - maybe (see if there are others who use without GApps)

AFAIK, it's important that it says that (renamed and repackaged) SA was installed by PlayStore, that you can see it in AA when you open Versions and that for AA itself, you enabled Developer options and set Developer mode - as on the screenshots

I enabled Developer options and set Developer mode
I can see it in AA when you open Versions but I can not that for AA itself.
But It´s says that was installed by FakeStore

    S2A appears to be the most restricted app.

    To my knowledge following levels of restrictions/by-passes exist:
    1. Developer mode + unknown sources need to be enabled in the AA app,
    you can tap the Version number in the AA app a lot, to unlock the developer settings.
    2. Apps need to be "installed as Google Play",
    you can use KingInstaller to do so: https://github.com/fcaronte/KingInstaller
    3. Apps need to be "whitelisted in phenotype.db",
    you can use AA-AIO-Tweaker for this: https://github.com/shmykelsa/AA-Tweaker
    4. Apps need Xposed module to spoof an additional "installed as Google Play" check,
    you can use Android-Auto-XLauncher-Unlocked for this: https://github.com/Rikj000/Android-Auto-XLauncher-Unlocked
    5. Apps (for now only Screen2Auto to my knowledge) need their internal package name changed to something different,
    you can use MT Manager for this: https://mt2.cn/download/

    Open MT Manager => Open S2A.apk file => View => AndroidManifest.xml => String pool => Triple dot icon => Filter =>
    Type the package name of the app (likely "ru.cvitnepei.neatruwtosceo" or "ru.inceptive.screentwoauto") => Ok
    => Select the found package name (likely "ru.cvitnepei.neatruwtosceo" or "ru.inceptive.screentwoauto")
    => Alter it to something unique, don't tell your unique package name online => Ok => Back arrow => Save and exit
    => Save AndroidManifest.xml modification + Auto sign => Ok

    Open your package manager => Install modified / renamed S2A.apk

    Installation and setup:
    1. Download and Install Screen2Auto

    2. Enable developper settings in Android Auto and enable Unkown sources in developper settings.
    1. Launch on the Android Auto mobile device
    2. Open the menu, tap the tab "About Android Auto"
    3. In the menu that opens, tap on the gear (settings). Then we crawl to the very bottom of the menu that opens: "Version 4.5. *** - release".
    4. 10 times tap on the display of the version of Android Auto, a window will appear where we must agree with what we are doing. Click "Yes."
    5. Go to the menu (tap "three points") and select the tab "For Developers" that appears in the menu
    6. In the last line, put a checkmark "Unknown sources" or use other settings of the developer's menu.
    3. Use the AA AIO TWEAKER from @shmykelsa for activation third-party applications.
    4. Launch the application and perform the initial setup of permission recovery. Click on the button and save them.

    Warning:

    The only way (similar method from the Fermata player thread) I found to overcome the problem for now is:
    - Use Android Auto version 7.0.614104 (tried v7.1.614554, it does not work in any way).
    - Rename the Screen2Auto app v3.6.2 (change the ru.inceptive.screentwoauto name) with Lucky Patcher or any other rename apk app.
    - Uninstall the original Screen2Auto and install the renamed one.
    - Enable Unknown Sources on AA and patch/add the newly renamed app to AA with AA IO Tweaker as you normally would.

    I tried turning off/on the car, disconnected and rebooted the phone, Screen2Auto hasn't disappeared yet.
