at the moment you can change:

conversation.apk/messaging.apk/messaggeswidget.apk with (aosp) mms.apk
blur.calendar/blurcalendarprovider.apk with calendar.apk and calendarprovider.apk
blurhome.apk with launcherpro/adwlauncher/zeam launcher etc etc....
bluremail.apk bluremailengyne.apk with email.apk (or k9mail)
calculator.apk and cardock.apk with the same aosp
bluralarm, clockwidget and clockworldwidget with desclock
medyagallery with gallery 3d
cmp.apk with music.apk
and other....you can added aosp lockscreen, you can added gingerbread launcher (aosp) find it on market!
Sure I forgot someone ....
to take applications, you just download a rom of cyano 6.1xx (from droid, from
galaxys....) and from there take what you need!

Does anyone have any guidance about replacing the APK's I managed to do the keyboard and voice search, however I haven't had much luck with the MMS.apk

Do I need to remove the motorola stuff for it to work?

If it's just about speed for you, then I wouldn't.
My Defy seems to slow down a lot, when deactivating the blur stock apps.
Furthermore, I have run so-called de-blurred ROMs in the past and found there to be no real-world differences when it comes to performance or battery life. I now run the (first?) UK Froyo release, unmodified (with Blur), not undervolted, not overclocked, not de-odexed, without any problems, good (several days) battery life and I can not say that any program I run does not run well.
