Are you S-On or S-Off?
If S-On try to flash boot.img seperately using fastboot.
[How to do that]
Extract boot.img from the system dump
Reboot your phone into bootloader and connect it to your pc
You should see "Fastboot Usb" on your phone screen
Type on your cmd "fastboot flash boot boot.img"
Reboot your phone
I guess that should be it

what is system dump
Do I only have to flash it and that's it?
If so, I'm using Cyanogenmod 12 Nightlies on my M7. I'm S-ON, I'm using ClockworkMod as a recovery, my current firmware is 6.09.709.5, my HBOOT is 1.57, the question is what will happen if I flash this system dump? Will I get stock rom with 5.0.2 lollipop and my firmware will change to 7.15.401.1?

Yes, you need to flash simply as you were doing in Old ROM Flash. Nothing new. Take care for S-ON instructions.
Your Firmware won't be changed with ROM flash.
P.S. This ROM has issues with it, don't Flash!!
Yes, I also faced the issue, while flashing this file It failed to mount my partition. I was stuck at "Wiping DATA , tried 3 times. Same thing happened.
Not booting as well.
