Technical question regarding unroot and return to stock

Some changes to Android - root and webtop launcher - do not get reset when a factory reset is done.

Can anyone explain why? A reset would indicate a reinstall of system partition the way windows phones used to work - but most android don't unroot or repair certain system files when a reset is done.

Anyone with technical info as to why?

A little more info please. What did you use to root? 4.5.9.1, do you have titanium back up, need more info. P.S. I am no dev.
