I just had trouble getting the tool to start (tried 5.4 and 5.5) with mono on linux, it could not complete "Checking for Updates". Turned out the http server on xperifirm.iagucool.com does not respond via ipv6. If you have the same problem, try disabling ipv6 temporarily on your network connection.

First of all, remove the quote of the first post from your reply.
Second, R1/R1 Plus firmware are not missing, they just don't exist on Sony's public servers.
