Randomly losing root?

I'm not new to rooting (previously rooted my Droid X and my EVOLTE before I had to return it), but I'm not super knowledgeable so I miss things from time to time. I'm sorry if this problem is n00bish.

About:
Android ver. 4.1.1
Software 3.15.651.16 710RD
SDK level 4.63
Hboot 2.09
Bootloader reads Tampered/Unlocked

Why I want root:
To be able to use Ti Backup and Secure Settings (w/Tasker)

What I did:
I used this YouTube video to guide me through the unlocking/rooting process.
I made sure to change 2.3.1.0 to 2.3.3.0.
I tried SU v0.97, 0.99 and 1.00.
I tried Superuser 3.2 from the second post.

What I got:
Every time I try to install Helper for Secure Settings, it tells me I need BusyBox. When I try to install BusyBox from the market (Stericson and JRummy versions) it tells me I don't have root.
About 50% of the time I try to use Ti Backup, it says I don't have Root privileges, other times it works as it should.
I have tried about 5 root checker apps they give me different answers when I use them. Some always say I have root, one has said I don't every time.
When I open SuperSU, it tells me I need to update binary. When I try to, the phone reboots and nothing is changed.

I'm really just stumped, I'm sure it's something simple. Thanks in advance for any help.

Thanks for the fast update, all my root checkers are in agreement that I have root. Ti backup is working flawlessly, but I'm still having no luck installing BusyBox...anybody?

Re: [Resource][Guide][Root][ICS/JB]Unlock-Recovery-SuperSU for Evo 4G LTE

Ok so I finally got me one! =D
If I accept an ota to enjoy stock for a bit, it won't affect my ability to root, unlock the bootlader, and flash a custom recovery will it?

You shouldn't have a problem :D
I would also recommend trying to get s-off if you can it will make things so much easier down the road as htc is making it harder for us to modify our phones

That would be the dev unlock wouldn't it?

Htc dev unlocks you bootloader and s-off turns security off and gives you access to all partitions on your phone

So dirty raccoon is s-off? Sorry I'm confused. Order would be dev-unlock, s-off, then root and recovery? This is the first phone I've actually rooted, a guy at a store rooted my old one.
