Well, if you can enter the ROM, then it's best to start fresh, just to be on the safe side, as you say it still reboots or turns off.
The error message you got in flashtool is one that means only one of 2 possible things: either your bootloader was still locked (or maybe re-locked) or the flash was aborted because of the battery which was just too empty for the phone to accept the flash operation, I had to check that with @Androxyde before I could say so for sure, but the battery was most probably the reason for it to fail the flash operation if your bootloader really was unlocked.
Keep your phone turned off for an hour while on the charge dock, to charge your phone to a point you can play around with it again... and remember to have it charged to 100% full before you try to flash a ROM or kernel again, to prevent these problems from happening.
