Cyanogen OS 13 ROM now available
I just updated my rooted swift using TWRP and it worked fine. Not re-rooted it yet, but will try the SuperSU for Marshmallow tomorrow.

Update: Installed SuperSU 2.65 using TWRP and root is restored.

How exactly did you update your rooted swift using TWRP?
I mean: perhaps you had a zip ready to upgrade from? If so, which one, and, what exactly was your previous 'rooted swift'?

I used the official 13 ROM from cyngn.com and did a clean install. I believe I was on 12.1.1 before but it shouldn't matter since I flashed stock.

Thanks, so basically your recovery never changed during upgrade, right? Which TWRP version is that by the way. Also: I do not find 'official 13 ROM on cyngn.com'. Can you be precise about both TWRP and ROM URLs?

So what I did step by step. Links at the bottom.

1. Copied the cm-13.0-ZNH0EAS2NH-crackling-signed-9c92ed2cde.zip and the SuperSU 2.65 zip to my sdcard
2. Booted into TWRP and made a backup
3. Did a factory reset (make sure any apps and data you want to keep is backed up, I used titanium backup)
4. Installed cm-13.0-ZNH0EAS2NH-crackling-signed-9c92ed2cde.zip and afterwards TWRP may ask if you want to root using SuperSU, decline as we will do this manually because the version TWRP uses put my phone in a bootloop and might not be compatible with Marshmallow as it was released for Lollipop.
5. Rebooted to make sure it installed properly (shouldn't be needed but wanted to verify that if there was a problem later on that I was good this far)
6. Booted into TWRP and installed SuperSU 2.65 for root
7. Rebooted and verified root.

This assumes that you already have TWRP on your phone and no I didn't have to reflash TWRP it stayed on. You only have to do this if you have modified your phone and can't use the OTA updates. If you're on stock just check for the OTA update in settings if you have not been prompted about the update already.

Thanks for detailed instructions. I do not have a Swift but a friend has one, and, when he bought it several months ago, I rooted it + installed TWRP (and Titanium) so he could take backups. Now I want to install cm-13.0 (and keep root and TWRP)
One last question: I find both 2.8.7.1 and also 3.0.2-0

I'd install the latest stable build and 3.0.2 isn't stable yet so I'd stick with 2.8.7.1.

Since you said you wanted to install CM-13 I'd like to point out that the link provided is for the Cyanogen OS and not CyanogenMod. The procedure is almost identical just get the CM ROM for your phone, but root can just be enabled under developer options.
